Dopo essere scampati alle offensive degli agenti di Samaritan, intenzionati a distruggere la valigetta contenente La Macchina, Finch, Reese e Root tornano nel proprio quartier generale e decomprimono la loro IA, utilizzando come processore un cluster di trecento console per videogiochi di ultima generazione, recuperate dall'ex militare e dalla hacker. Nel giro di due mesi, Harold e Root riescono, non senza gravi difficoltà, a ricostruire La Macchina e a rimetterla in funzione, anche se con un numero molto minore di server a disposizione. Tuttavia, diversamente da quanto fece nel 2006, Finch lascia che l'IA rimanga un sistema "libero" (in grado di evolversi) e "aperto" (capace di fornire alle sue Risorse ogni informazione disponibile per le missioni), seppure con diffidenza. La Macchina, comunque, resta scarsamente proattiva ed è incapace di localizzare Shaw.[77] Frattanto John porta avanti la sua relazione amorosa con Iris, ma quando si rende conto che il suo impegno nel cercare di essere un uomo normale sarà vano se prima non riuscirà a salvare il mondo, egli decide di troncare il suo rapporto con la psicologa.
