1957 deserto, nel pieno della guerra fredda. Indy e il suo compagno Mac sono appena sfuggiti ad un agente sovietico. Rientrato a casa, il Marshall College, il professor Jones scopre che il suo lavoro è stato messo sotto sorveglianza dal governo che sta facendo pressioni sull'università per mandarlo via. Sulla sua strada Indy incontra un giovane ribelle, Mutt, che gli propone di unirsi a lui nella ricerca di un importante oggetto archeologico, il Teschio di Cristallo di Akator, oggetto di venerazione e paura.
