Nella quarta stagione, in seguito al caos provocato dal virus di Tetch, Bruce inizia ad operare per le strade come vigilante mascherato, mentre Pinguino si impegna a dominare il regno criminale della città tramite particolari licenze (pax pinguina). Ed Nygma crede che le sue facoltà mentali siano diminuite notevolmente come effetto collaterale di essere stato congelato nel ghiaccio da Pinguino mentre Barbara Kean torna in vita e si allea con Ra's al Ghul, che prosegue il suo piano che comprende l'impossessarsi di un antico coltello. Butch Gilzean, morto per mano di Barbara, sembra ritornare dal mondo dei morti come uno zombie di nome Solomon Grundy. Un nuovo criminale di nome Professor Pyg mette Gotham nel caos, finché viene rivelato che lavora per conto di Sofia Falcone, figlia di Carmine Falcone, per abbattere Oswald che viene mandato ingiustamente ad Arkham. Dopo che Sofia viene sconfitta Gordon scopre che lei ha ordinato l'omicidio di Carmine Falcone, Jerome Valeska fugge da Arkham con Jonathan Crane e Jervis Tetch, formando con Freeze, Firefly, Pinguino e Grundy una squadra denominata "Legione degli Orribili" con il piano di far impazzire Gotham con un gas esilarante. Tuttavia, Oswald si rivolta contro gli alleati e impedisce che la tossina preparata dai criminali si riversi in città, mentre Jerome viene ucciso in uno scontro con Gordon. Nonostante ciò, Jerome riesce a far impazzire il fratello gemello Jeremiah Valeska, il quale subisce anche una trasformazione in parte fisica. Alleandosi con Ra's Al Ghul, Jeremiah porta allo scollegamento di Gotham City con il mondo esterno, gettando la città nel caos assoluto: solo pochi decidono di restare a combattere, mentre vari criminali e mostri di Indian Hill cominciano a rivendicare il loro territorio. Ra's Al Ghul riacquista il potere che aveva donato a Barbara, tornando però ad essere vulnerabile al pugnale, e Bruce accoltella Ra's, uccidendolo manovrato da Barbara. Bruce inizia a cambiare di personalità.
