Sei mesi dopo gli ultimi avvenimenti, Gordon è diventato un cacciatore di taglie che si impegna per rintracciare i metaumani evasi da Indian Hill, tra cui la resuscitata Fish Mooney, che ha reclutato alcuni dei mostri per formare una sua nuova banda. Al contempo Leslie Thompkins torna a Gotham, dopo aver cominciato una relazione con il figlio di Carmine Falcone, Mario. Gordon si ritrova anche coinvolto nelle vicende dello squilibrato ipnotizzatore Jervis Tetch, giunto in città per cercare la sorella scomparsa Alice. Nel frattempo Cobblepot concorre per diventare sindaco di Gotham, riuscendo a vincere le elezioni. Al contempo, mentre Gordon si ricongiunge al GCPD, si scopre il virus del sangue di Alice cambia in peggio le persone che ne entrano in contatto, tra cui Mario e il neo capitano della Polizia Barnes. Come se non bastasse, anche Jerome torna in vita grazie ai seguaci della setta a lui ispirata, e si prepara a compiere la sua vendetta contro la città e Bruce (che ha tentato di uccidere prima di essere "fermato" da Theo), ma viene fermato e re-internato ad Arkham. In seguito Gordon avrà a che fare con la famigerata Corte dei Gufi, che controlla segretamente Gotham e lavora per il multicentenario Ra's al Ghul, Bruce continua il suo allenamento per difendere la città, Oswald e Ivy (la figlia di Mario Pepper) cercano di reclutare un loro esercito di mostri ed Edward, il nuovo medico legale della GCPD, abbraccia il suo nuovo alter-ego criminale: "l'Enigmista". Bruce sotto un'ipnosi si trova in un sotterraneo con Ra's al Ghul , viene trovato da Alfred che accorendo per aiutarlo finisce alcoltellato ma Bruce rinvenendo in se dall'ipnosi lo salva bagnandolo con le acque del Pozzo di Lazzaro , delle acque che hanno un'incredibile effetto curativo : Bruce non è piu sotto l' ipnosi e ha salvato Alfred.
